Atkinson felt a problem in his left leg after the final ball of the fourth over at the MCG.
The England team indicated Atkinson reported "discomfort" and required time off the field to undergo evaluation "during the day".
The concluding match of the series beginning on 4 January gets underway this coming Sunday.
The visitors have previously lost strike bowlers Mark Wood to a knee injury and Jofra Archer because of a side injury during this series.
